Don't understand it: This commands seems to be run in admin user normaly. So what you've changed to the systems? If you work on a normal web user, it should not break the whole permission settings. Please add more informations to your problem.

open_basedir settings can be modified in php.ini, apache http.conf, or in individual site apache conf. It is not directly related to vestacp. On VestaCP side, there should not be any limitation about users or websites. Maybe, based on management and availability it would be better to share them to multiple servers.
