Not sure if you ever found a solution to this. I just posted a new topic which links to a new CloudFlare article which may help. Please comment there if you have any success.

If you're not dealing with Cloudflare, then yes the script renews all domains on the server without any issues. I've been using it for about a few months now with no problems. If you do use Cloudflare however, I advise you looking at this post or else it will not renew.
