I tried adding a domain alias to my main domain. On saving, Error code: 3 message popped out.
On checking the domains nginx.conf file, the alias is properly added to server_name. Yet when i try to access the alias domain, it just shows the vestacp default page instead of the domain it was aliased into.

Well, my vps is running CentOS 6.7(final). VestaCP release 17. Mail and DNS modules are not installed.

Was there ever any update on this?
I'm receiving the same error when I try to add an alias to a domain.
Fresh install of Vesta on Debian 9. Apache+Nginx. Primary domain and alias work fine, it's just the error shows up when adding another alias. Would like to know how to overcome, or what I need to do to debug further, as it's a production system and the alias is fairly urgently needed.

It has to do with domains (or sub domains) and certificates.
I add an alias on a new web, and I get the error. I take it out and I get no errors.
Have check my DNSs definitions and are all good.
No idea what is it specifically.

The "error 3" is linked to the domain's DNS configuration.
Probably you changed the domain and didn't change the DNS.
Try adding a new DNS zone or deleting and removing the old one.
