That's what I've make, hope will be correct as I doesn't make diff for all updated files.
Got the same things on 2 of my vps running VestaCp and don't understand why update haven't been made correctly.

Yes, I got the same things on a letsencrypt update, I copy back to snginx things and all was ok.
I think that you're using only nginx.
For moderator in choice for web profile nginx doesn't exist need to be added.
