If it is working, stick to Godaddy' settings, however... I had similar problem before. Since I needed to host more than one domain site on the server, I could use their DNS Power Tools to register ns1 and ns2.myprimarydomain.com nameservers to point to the server IP and use them for myprimarydomain....

DNS Zone will be added if you choose to do so. That is an option beside mail services. As for the hostname root domain, you need to have a pair of glue records for ns1 and ns2 at your domain registar to point to the server IP.
