I've never liked the limitations of PHP versions that seems to be inherent with VestaCP. The CentOS folks get the Remi repo to help remedy that, but there's no love for us Ubuntu/Debian users. Without any additional info there's not much anyone can do.
I will share one experience I've had of why Let'sEncrypt wouldn't work for me:
Enforcing HTTPS/SSL and not having any way for Let'sEncrypt to access HTTP.
You can check for either entries in your vhost files or .htaccess files for that.
