Make sure you're on the latest version of VestaCP to ensure you have the ACMEv2 changes for Let's Encrypt.

Easiest way to do this is simply run the installer again on your server... it'll lead you through the installation and update everything. Was there a particular reason you need to reinstall it? Are you unable to update it from the web UI? I was running into that issue... today I went to reinstall it...
