Fixed. Turns out I needed one more SSL certificate in addition to the intermediate.

Fastest way of fixing this? Reinstall OS, set up VestaCP again.
Slowest way? Manually fixing each and every one of the errors.
What was the fatal error? You should be posting the logs of any errors in order to get faster help.
