I wonder how many problems would arise when upgrading:

Apache to 2.4 (Newest version)
PHP to 5.6
MYSQL to MariaDB 10

Also if i would prefer having setup without Nginx any way to safely remove it?

What bugs me the most is the rarity of releases. You would expect bug fixing releases every month, separate from feature but no. This project is doomed if dev's will continue like that. No mariaDB, no nginx'less setup, no PHP compilation from Source, people are stuck with old PHP and Apache versions...

Would it be possible to have template only with apache?

It's a mess with more sites. If you have like 3000 thousand or more websites, nginx and apache would always crash.
