I have had the same problem for over a year, got not even one response about it. I have never found a fix so had to create my own script to remote in and copy over the files that are not on the remote sever every few minutes.

It appears to be a permissions problem actually, as the same setup on a fresh account is fine.

I am trying to find a cause, but when I run the let's encrypt install using v-add-letsencrypt-domain I get a return with the message, Error: LetsEncrypt account registration 400 . Have you found a fix? I am having the same problem, for the people who can't reproduce, the user you make it on must be from Before the update, new users are fine. But with thousands of users this is NOT fun!
