iptables is started in your screenshot. Fail2ban should install with the update, but I've encountered the same problem (it doesn't). I just created backups of my sites, did a clean install of Vesta, and restored the backups. Problem solved. I do hope they take care of the issue in new updates though.

Seriously? When you enable SSL support for a web domain you can choose SSL Home in a drop down menu: public_html or public_shtml. You didn't even bother to look, did you?

find / -name "php" will list files/folders related to your php installation. That's odd, because I cannot login to phpmyadmin as root. Plus, I don't see why you'd want to, consider security. When you login as database user, you can view all databases created for that user. You said it seems to be working, no errors right now. So, good on you mate. If a vesta update breaks it (have you paid attention to paths where you installed to?) you'll have to fix it then.
