I have performed a snap-in migration ... everything worked fine on Debian 8. This will work on Debian as the migration is from mysql 5.5 to mariadb 10. My experience on Ubuntu 16 was that mysql was installed by default. This caused problems, as mysql was version 5.7, and mariadb 10.x corresponds to mysql 5.6. There is an apache + nginx setup, where nginx is working as a caching proxy, effectively doing the same job as varnish. In case it helps, I just found this too.
I looked in /var/log/vesta/backup.log and it seemed that there was an error in there saying
Error: can't parse file /home/user/web/conf/nginx.conf
I rebuilt the web config with v-rebuild-webdomains user
I'll see if that fixes it tomorrow.

If you're getting a 500 when you enable SSL, there's usually something wrong with the webserver config.
It could be that nginx/apache can't find a file. Check that the newly created SSL cert files exist as specified in the config, and that the permissions are correct.

As a service to your customers, you might consider writing a script to get wp-cli to check for un-updated plugins and wp installations. It could send out an automated email if it found many updates. It could even perform the upgrades if you wanted, but that might be a bit intrusive. http://wp-cli.org/
