Just tick the Let's Encrypt Box under Web -> Domain -> SSL. Also have a look here: viewtopic.php?f=25&p=53453#p53453

I always get the following message:

Yup.
On GitHub is already an issue report.
It seems to be a common problem on apache only servers.
