Is it Safe to Update System
I have noticed VestaCP installs some specific packages. Does that mean you can no longer update your OS via apt-get update && apt-get upgrade? Will it installing new versions of said software interfere with VestaCP?

You would & you can update/upgrade your OS with yum/apt-get regularly.
The Autoupdate or manual update within VestaCP is supposed to update just the VestaCP control panel itself (the best I presume).
That is the best about VestaCP... it keeps you free of whatever you do to your server. you are not restricted to perform things from within to CP
