Certificate Signing Request issues

Hello everyone,
Just wanted to reach out to see if you could provide any guidance. Recently, we created a certificate signing request and sent it out Comodo to get our SSL cert. Later, when we finally tried the credentials they sent back to us, we received an message saying: "key pair is invalid".
It seems almost as though the CSR's we generate are not consistent. I've searched through the forums and google, and I haven't been able to find anyone having the same issue. I also tried the cert order fixes suggested here:
