iptables not found, website down, HELP!

I've got myself into a right mess this morning.
A few days ago I installed iptables-persistent for something unrelated to my website.
I had an email this morning that my SSL certificate didn't renew.
I updated VestaCP, went onto the web interface and tried re-enabling SSL support with Lets encrypt. It fails.
Now I try and go onto my website and I get ERR_CONNECTION_REFUSED.
I reboot. I try restarting Vesta service, apache2, etc.
However, service iptables restart : unrecognized service, and /etc/init.d/iptables : No such file or directory
I reinstall iptables and uninstall iptables-persistent.
iptables -h works, but it is not working as a service.
I can access my website with the IP, but domain gets ERR_CONNECTION_REFUSED and doesn't work in any browser.

System is Ubuntu 14.04 LTS.
Please help.

It's working now but I don't know how I fixed it...

Can someone just clarify that I don't need /etc/init.d/iptables or service iptables ____?
Many posts on this forum suggest running these scripts but I don't have them.
But my site seems to be working fine now.

If you have no iptables installed you have no protection.

Like removing the front door of your home. :-(
