Hello,

I wonder how many problems would arise when upgrading:

Apache to 2.4 (Newest version)
PHP to 5.6
MYSQL to MariaDB 10

Also if i would prefer having setup without Nginx any way to safely remove it?

no problems at all... that is the beauty of VestaCP. It controls configs of these apps, irrespective of the versions.
I run all my servers with Php 5.6 + MariDB 5.5/10.1

Isn't Vesta already shipped with Apache 2.4? I tought mine was 2.4. Never did anything special, just updating Ubuntu.
I believe you can upgrade everything independet of Vesta
