Can anyone help in setting up per domain SSL for the mail
Everything I try just defaults to the host's SSL and not the domains SSL which has the alias mail. set up

Do you mean the certs that the mailserver uses, or the ones for webmail?
As far as I know, you can only set up one cert for exim to use. By default it will be the name of the server. You can set that to any domain hosted on the server which has an SSL cert, by going to Server, and hitting the big green configure button, then find the Mail section.
As long as the mailserver domain name and SSL cert match, you shouldn't have any problems.
