DNS Doesn't Work with 2 IPs

Hello,
I have successfully installed VestaCP on a new dedicated server and its working, i have also create vanity nameservers as per given instructions, however i have noticed that vestacp dns doesn't work if there is more than one IP.
This is dedicated server and we've got 2 IPs along with that. Can you please suggest a way to fix this.
