exactly it points me to somewhere else. Like I have modified the snginx for other users and it take me there.

Now I have removed the user and created it again. And now even the single site of that user is not getting up. but the name server is working fine. it points to my ip

forexample:

Purchased domain:
domain.com

Nameservers:
ns1.domain.com
ns2.domain.com

ping domain.com ----> Ping request could not find host domain.com. Please check the name and try again.
ping ns1.domain.com -----> proper ping response.

If I go back to the snapshot when the domain.com and its sub domains were functional, everything works fine except I can not renew my certs with letsencrypt.
This is so weird !!! :/

Mmm sorry, afraid I can't help on that. I don't actually run my own nameservers (I do it via Linode, and just point the domain to that). It makes managing it a bit more tricky as you have to do it manually, but I preferred not having to run a bind server (as it just adds one more layer of complexity)
