So it seems that phpMyAdmin 4.6.6 has issues with PHP 7.2 due to changes to the count() command.

Is there a "preferred" way to upgrade to version 5, under Vesta?

Visit and get the latest version. Then just overwrite the server files in /usr/share/phpmyadmin directly (Ubuntu/Debian) with the latest version. That's probably the most straightforward way to update. Just be sure to first take a backup of /usr/share/phpmyadmin first. Double check file permissions after making the install. All files should be owned by root:root. Phpmyadmin Apache configs and ini files are located in /etc/phpmyadmin.
