Ok, I have tried to use the configuration to setup the SSL Cert

This is what it show under "Configuration" Vesta SSL

SUBJECT: systopianops.com
ALIASES: systopianops.com,www.systopianops.com
NOT_BEFORE: Feb 6 06:48:04 2020 GMT
NOT_AFTER: May 6 06:48:04 2020 GMT
SIGNATURE: sha256WithRSAEncryption
PUB_KEY: 4096 bit
ISSUER: C = US, O = Let's Encrypt, CN = Let's Encrypt Authority X3

However, when I try to use https in the web browser, it shows the https with a line through it, yes when you view the Certificate information it shows the Certificate is Valid. Oddly, if I close the window, and open it again, sometimes it will show the https and that its a secure connection (the lock is in front of the URL) but if I open the URL in a new window, it goes back to not being a secure connection, yet still saying the Certificare is valid. I am so confused by this as I have NEVER seen this behavior ever with any site.

Could this be a caching issue? I have tried clearing my cache, but that didn't seem to help, so Im wondering if there is a cookie or something that is screwing this up.

Hello,

You can backup your site, remove your site from VestaCP, then go add it again and click in the box "Let's encrypt Support" wait 5 minutes.

Note: if you are using cloudflare you need to change ssl type to flexibile in cloudflare then when lets encrypt is active you can change it back to full ssl.
