I'm trying to increase the php memory limits, at the moment it looks like they're restricted to 40MB.
Is there anyway to do this on a user by user basis?
Where should I look to change the default value?

Not really per user but kinda what you want, I guess.
It would be a template based solution. Go to /usr/local/vesta/data/templates/web/apache2/
There you will find hosting template which is actually a two files. One is used for https and the other one for plain http.
Copy them under new name like hosting_128, hosting_256 and so on and them modify memory_limit value.
