How can I make
ftp://mysite points to the directory / public_html?

Maybe
ftp://yoursite.com/public_html ?
But I not understand exactly what is the issue

Maybe one is /home... and the other is /var/....? (I have that problem with mine...even in filemanager.)

Where exactly you need to udpate the path for FTP?
Wordpress normally ask for FTP details and then installtion of directory.
When you logged in via user, you are in home directory of that user. So its always better to give absoulte path of directory.
e.g /home/user/public_html/
