I managed to find those additional ini files and I fixed json and mcrypt errors.
I rebooted server by using reboot command in ssh, is that enough?
Again, I'm seeing 7.2.33 version when I check php version through ssh, and 5.4.45 when I run phpinfo.php file, is that even possible? :D
Looks like my php version is still somehow "old", even older than I had before i tried to update (it was 5.6)?

Sorry for double posting, but I still need a hand with this. :(

EDIT: Got it!
I went to Vesta - WEB - choose site - EDIT - in Web Template I selected sk-php72, which somehow helped, and now phpinfo is showing the right version php 7.2!
Not really sure if this is the right way to do that, but writing here so that anyone who may experience the same problem can try the same. Thanks!
EDIT 2: Sadly phpMyAdmin is not working, getting a blank page. Any ideas about that?

Correct one would beLoaded Configuration File /opt/remi/php54/root/etc/php.ini
