Let's Encrypt Resetting my SSL nginx.conf

Sorry if this has been solved before, I've searched and looked through a few topics but I cannot seem to fix this. I do not see any nginx template files for me to edit so when it does get replaced the template will be compatible and like our current conf.

How can I edit the Let's Encrypt conf template so my site doesn't break every 3 months? I don't see one in the locations mentioned, do I need to create it?
