Help, I set up my site as an alias of Default Domain

I'm not sure how I managed this, but my site got setup as the default domain and it wasn't until I tried to apply SSL certs that I realised the issue. I created my CSR using linux command prompt so it is correct, but my domain setup under vesta is wrong. How can I fix this now? I'm hoping I can update folder names/ip's but don't want to miss anything. Or do I setup my site as another domain and copy files from default??
