VestaCP and my custom IPTables for a transparent squid proxy are having a war with eachother. I see the firewall link but I can't figure out how to edit it. Thanks in advance.

You're having an issue with squid (which is not even included in Vesta) and iptables (commonly used to config Linux kernel firewall tables). So, your problem is not related to Vesta..
That aside; if you want help then please try posting a more detailed issue description than "squid and iptables are having a war with each other". Preferably accompanied by errors you've encountered and/or log files you checked.
