Some news about this problem : I have created a new domain on VestaCP, with Let's Encryt option checked.
And it worked !

But after I tried to craete a LE certificate on an existing domain and it failed as before : "Error: 2"

Good news : I have retried to create certificates for domains which didn't work and... it's working now !
I'm prety sure it was a limit on let'sencrypt server side, but maybe there is a job to make error messages on VestaCP more explicit...

For information I could created 12 new certificates tonight :)

The main limit is Certificates per Registered Domain (20 per week). from https://letsencrypt.org/docs/rate-limits/

yes i read this, but in my case, I tried to generated 40 certificates for different domains. So this limit should not block anything...

There is something not very clear in this story...

If you used letsencrypt-auto or anything similar before VestaCP CLI/GUI and are using Apache2 for main web server please make sure to delete /etc/apache2/conf.d/letsencrypt.conf file and restart apache2 service and try again. This did the job for me.
